I don't know about synchronising a PowerPoint with a video, but I can manage a 3-paned window by using 1995-technology HTML frames coupled with Xerte. The PowerPoint was transformed into a flash swf file by using ISpring free version.
What about a Moodle third-party mod instead? Try out the VideoTutor mod for Moodle 1.9.x.

However, again the synchornisation part is missing. Perhaps you have to use PowerPoint's rehearse feature and time the rehearsal timings feature with the video, and then save the pptx file. Hope this helps those of you who wish to add that multimedia-ish slant to your Moodle page!
